Clean up repo: remove internal docs, fix issues, add features
- Remove internal docs from git tracking (still in .gitignore)
- Clean Tuffy/Pistn references from public documentation
- Add uninstall.sh script with README documentation
- Fix Configure modal overlay bug (issue #14)

🗂️ ORGANIZE: Reorganize root directory structure
Moved 25 files from root to organized subdirectories while keeping
essential scripts (install.sh, setup.sh, start*.sh, stop*.sh) in root.
## Changes:
